Just wondering what everyone thinks of just putting your roof top carrier directly on the roof or do you think I should mount it to the carrier bars?

I vote for the carrier bars. I have the Thule setup, and if your roof top carrier was designed for bars then use them. You don't want some wind to tear it off and go through someones windshield.

Well the thing is that my box is actually meant to mount to the rain gutters via straps with hooked ends on them.
I would have to modify it a bit to work with the bars.
I am wondering if it is bad for my top to have the box right on it, or if it will help fuel economy any as well to have it lifted.

The fiberglass top is pretty flexible. If you stand up there you will see what I mean. I don't think I would want a full box up there with 100 lbs in it bouncing as I went down the road. It could cause problems for the fiberglass.
