Does anyone know of any brush-on waterproofing I can use for my pop-top canvas? I'd like to keep the water beading up and rolling off rather than soaking in, but I don't want the over-spray of a can.

You could try some shellac, or polyurethane.
It would make it nice and waterproof like an old WWI Bi-plane.
You may have trouble closing it though.

The spray on stuff is the best you got, it's cotton canvas and you really want it to "breathe",
I have seen some brush on stuff but I don't know how well it works.

If you want water resistant you want an Acrylic Canvas tent like Gowesty sells.

I suppose you might gain a bit by going to REI or the like and getting a seam sealer roll-on. That brushes on, you put it everywhere stitches go through the canvas on the inside. That's an area that leaks in almost every tent, and seldom gets any attention.

I used the cheap '91% Silicon' spray with the orange cap from Wal-Mart with good results on Winston's canvas.

My buddy sealed my Bus canvas about 15 years ago, before I bought it. It still beads up nicely. No leaks. I think he used the thin , watery sealer like Wally World has, among others. Comes in a gallon can, I think. I would use that stuff again if I had the need.

Thompsons water seal would be worth a shot if you really want brush on, and that certainly makes wood water proof!
