whats the pros and cons for each im getting a baja bug.

Balljoints pop out but are easily replaced and the spindles are thicker which makes them stronger.
Linkpin you can get more travel and more ride height but the spindles are weaker.

Keep in mind, you cannot simply bolt one onto anothers pan or framehead, there is significant modification that needs to be done. In my opinion, the IRS rear and Balljoint front end is superior. I think thats around 68 and later.

67 was the first year for ball joint and thats the only year i have soon to be 3 the one im buying is baja so i should just leave it the same?

Yea, leave it balljoint. Its too much work and not enough benfit unless your going full cage and plan on extending the front end and all that fun stuff.

The only thing you might want to do is trade the spindles and tie rods out for a 69 and later years. Bigger spindles and tie rod joints......

I too have heard of balljoints popping out of the arms on a bj beam, what to stop some one from tack welding them in? I thought about when I built my bj beam but did not do it.

Usually it’s the ball popping out of the socket so you can’t weld it. I know some guys that weld a chain between the upper and lower arms to stop the balls from popping out.

If you own or have access to a press the ball joint is easy to rebuild. I beat on mine (stock ghia beam, stops removed and bilstines tied to the cage) and have been using it hard for over a year. with no stops its ball joints take a beating. only failures so far is cut boots (ball joint covers). get a good quality ball joint and keep an eye on them.
