I have been casually wrestling poor heat in my beetle for several winters. Last year, I threw together a blower fan from a mid 80's GM (nothing special really) and mounted it under the left side rear seat. It made a big difference in heater performance just by giving me better airflow. I cut the Y, then made a metal box to mount the fan in and plumbed it to the heater channel.
I still have to carry a rag to defog my windshield, or leave the vent window open. I only wish I coule do the same thing on the right side heater channel. Too bad the battery is in the way!
Also, be sure to quality check the whole system. I just found the cable had come loose from my right side heater box, and the defrost pipes for my center vent had come loose from the "up tube" causing my warm air to get pumped into the trunk! The stock system doesn't give a lot of airflow to begin with, and you gotta use it effectively!
