I am looking to pick up a second buggy for parts - I would like to have the beam and transmission to "update and work on" while enjoying my current buggy.

The newer buggy is a IRS with balljoint front end (year unknown - possibly 70) and my current buggy is a 65 pan with swing axle and linkpin.

Are the S/A and IRS transmissions interchangable?

If not, should I just enjoy my buggy and buy parts as neeeded?

I suggest you look at a picture of each.
To swap one for the other would require a lot of modifications.

SA - has axle tubes, longer spring plates.

IRS - has swing arms, CV's, stub axles

The transaxle (case) is.... The axle connection types are not.... They are different but parts are interchangeable with some work.....

The suspension for a swing axle can be changed to IRS with some modifications and inter change of parts. Basic to go from swing axle to IRS you have to add pivot points to chassis and add trailing arms and change out spring plates (it can all be done with VW parts - other than pivots which would be after market) And of course IRS transaxle...

Front beams are different in that the height of the beams (center to center) is wider for a BJ than a K&L.... It would take major modifications to beam for one to work in place of other and not change front frame clip. Other option is to modify frame attachment to match beam type...

IF looking for "parts" vehicle, it would be easier to stay with in model types that your buggy already has....
