1999 Jetta gas manual trans
Looking up at the Green right axle seal and what appears to be a "Clean" oil line from the seal down the housing to the lowest point.

Has that seal blown out or is that just the way it looks?

I'll check the oil level next- does the manual trans use special lube or 90w

Looks to be a leaking seal, it may have hardened meaning it is no longer flexible and/or there could be a groove worn into the flange. Another thing is these will sometimes develop looseness in the bearings and that will cause allow the flange to wobble and thus leak. There is no pressure inside the tranny, so it won't "blow out" the seal nor the lube. A good quality GL5 MTL like Redline is good to use. Depending upon where the fill hole is on this, there are two diff methods for filling, as if you have the lower fill hole, you fill to the hole, insert plug and fill thru speed sensor hole or you just fill to the hole.

Check here http://www.brokevw.com/, for which method you need to use. And you may need a special tool to get the flange off then back on, as it has a beefy spring behind it.
