When I installed new pans on my Baja, I stripped everything to bare metal and rolled on 2 coats of Master Series primer. Let it dry over night, roughed it up with red scotchbrite and sprayed the Raptor. For the remaining spots that may not be clean enough from rust, I used the Eastwood fast etch metal cleaner, it removed all traces of rust. Then primed over it.

Here's a safety tip, spray the Raptor outside, I could smell it through my 3M filter mask and it requires 2 coats to achieve good coverage per the directions.
