I bought a new boden tube cause my old one was old, the old transmission cable had cut a groove in the metal end. The P.O. had only one stud in the bracket so I put in another stud so the bracket is now solid. The new tube came with a rubber sleeve around the boden tube maybe 3" in length. How can I use this to my advantage? Or is there a purpose for it. Right now i have it set to maintain the sag in the cable. Figuring it had something to do with that aspect of the tube.

If you are referring to the "bowden tube" for the clutch cable, there is a piece that holds the tube off the trans. There is supposed to be a rubber boot where the cable exits and another where the bowden tube leaves the metal tube.
