Windshield was out, standard rusted through parts repaired, new gasket and window, but still getting water. It pools up on each side in these depressions then runs back and forth through the channel around corners and will drip out from various spots under the dash. Could bad side window seals lead to this let water in that drains from the door into these compartments?

It's probably coming through either an unsealed seam or a rust hole around your center window.

Definitely the front window leaking. Silicone seal to the rescue!
