I have a 68 bug that the wipers are a mess...motor toast, arms messed up, etc . I was given an assy off a 71 Super. If I understand right, I have to make the holes bigger for the wiper shafts? Also, is there an "off the shelf" grommet size for these or do I have to/need to order from one of the various VW houses for a specialty part?

1971 wiper shafts would also use 1971 grommets. Order those if you must.
Personally would seek the proper year wiper setup and sell off the 1971 set.

| The motor mounting bracket if probably different from a 68. |

I would hunt up a used 68 rig. Get new bushings, shafts, and grommets for that.

Pretty much all standard Beetles and '71 and '72 SB can use the same wiper assembly. Wiring connections vary some. Mounting a new assembly in a '68 will require cutting off a sheet metal bracket and a new hole for mounting. Harbor Freight has a box with an assortment of grommets. One of the sizes in the box works for the larger wiper shafts thru body seal. You will need the 'tapered fit' wiper arms to fit the newer assembly.
