Any ideas on why this happened? I don't see any way to change the angle of side window alignment. It's sloped backwards a few degrees. There's a gap at the top front of the vent window and the rear top interferes with the rear side window. They were fine before I rebuilt everything. Maybe a spacer under the bolt in the bottom rear of the vent window? The one with the floating nut.

I think the hinges/door alignment needs to be addressed first.

That could be but there isn't adjustment that way. My concern there is that the door frame / hinges flex when shutting all the way. I thought it was just the new gaskets needing to "seat". Maybe there's a problem there. I'll check further.

Maybe the wedge alignment has worn or missing rubber wedge pieces.

The vent window wasn't going down in the front. Freed up the nuts, pushed it down and tightened the bolts so now that's ok. Doors are aligned. Turns out most of my problem is being caused by the new door gaskets. If I pull them out, the door shuts fine and everything lines up. When I put the new gaskets back in, the upper hinge twists. Now I have to figure out how to fix this issue. Gaskets are all new and very pliable. I trimmed some off so they would push in further but it's still not enough. If I press it in place by hand slowly as I shut the door it works fine. They're not going into the correct location by themselves and getting squeezed when shutting the door.
