Should there be a rubber seal where the blue line in the image is? By looking at the drawing it seems like the luggage rack seal has four sides, but I can only find 3-side luggage rack seals on vendors’ sites. Is it that this drawing is just incorrect?

There's no seal there. The three-sided 'seal' on the luggage rack isn't really a seal, it's just to cover the rather coarse edge of the fibreglass. It does help cut down potential wind-noise at the front edge as well.

No, there is no seal along the rear edge of the luggage rack.

But, to prevent the fiberglass rack from chafing the paint of the van roof, and to help seal against rain/water, each of the 4 rear bolts has a large, thick rubber washer. These are positioned directly against the steel van roof, and the luggage rack rests on them, followed by the hardware in 12A of your drawing.

You can also see them below, though the owner has temporarily reinstalled all the nuts and washers, presumably to hold the captive bolts in place while he works on the luggage rack.

BTW, those bolts are also sealed with a gray mastic sealant, to further prevent rain from intruding inside the roof. If your mastic is old and dried out, you may consider replacing it now.

There is nothing special about the big rubber washers, and they can be found at any hardware store. About 1 inch in diameter, with 1/4" holes, about 1/8" thick.
