Looking for tips on how to install the rear interior quarter panels, especially lining up the clips on the panels and the holes in the body. Tried a template using paper and then transposing to the panels, if one is off slightly it is hopeless.

I'm guessing you're installing TMI panels or something of the like?
The clips you buy are not great, there's two kinds and one type slightly sucks less than the other, count on losing a few of these down into the body during the process.
After you install the rubber boots in the holes of the body, dab some white paint on them and then press the panel up against the boots..try and get it lined up as close as you can..this should give you a good idea of how to orient the clips on the back of the panel

Not quite sure what your question is. Does the panel have holes for the clips but they dont match up perfect?

The Boots go in first (in the car) Put the clips on the panel. If you are off by a few MM or even 1/2" you can rotate the clip in panel to match up with the hole in the body. Use a pry tool or some needle nose and make sure the clip is fully secure in panel...then push.
