I have a new Web 86A.
I started out polishing up the thrust surface and see the cast iron actually has noticeable grain.
How far should I go or should I worry about it at all?

You should not polish it anymore than you did. That´s far enough. Those grooves help sustaining the oil film when things get busy.

Yes, don't exceed the clearance spec.
I like to center punch the edge of the bolt ends to distort the threads, keeps them from coming out, rather then locktite.

I don't really know but probably it's good.
Just a little helps a a lot more than doing nothing at all.

Or, check the thrust play then decide.

And edit the title please,

It’s only been smoothed with a 3M Scotchbrite pad.
I think I’ll do my end play.
Right now it’s less than zero so thrust bearings have to be adjusted with some 600.
