I have purchased some aftermarket inertia seat belts, unfortunately they do not seem to fit the official VW seat belt mounts which were made for the american market: 211-809-257

There are two small holes to mount the seat belt housing too - see my picture below which shows they do not match up.

I was thinking perhaps I could drill a single hole (same size as the hole which bolts to the bus) to attach the housing. Is this safe and/or advisable?

I don't see why not, make sure the new hole is located at least 1.5 times the hole diameter away from an edge or another hole.

I’ve bought many 3point belts with the separate mounting hardware and installed in buses. Keep in mind that you need extra long belts or extensions to work.

I recently purchased and installed these belts in my '68. They come with a simple L shaped mounting bracket when you pick the bus option. These are not extra long and do not require extensions. The stalks are longer than the stock setup and fit well.
