How can you differentiate between a bad mainshaft bearing, pinion bearing, rear wheel bearing or cv? I always see the description of a bad mainshaft bearing as a howling noise? Is this high pitched? How low does a trans have to be run for this to happen?

Mainshaft makes noise in neutral with your foot off the clutch (engine running, car stopped)
Pinion makes noise under load or decel but gets quiet coasting.
Wheel bearings make noise rolling regardless of power or coasting and often get louder or quieter when turning one way or the other.
CV's make a clicking noise under power.

The main shaft usually makes a whirring noise, the worse it gets the more grumbly it sounds. The pinion usually exhibits a fairly loud whine that changes with speed and power.

A bad wheel bearing or CV will be noise all the time in gear or in neutral while coasting. The mainshaft bearings usually only howl under load in 3rd & 4th gear and quiet down while in neutral. Usually 4th is the loudest A bad pinion bearing will howl on acceleration and deceleration. Either one doesn't really matter it will require a complete transaxle rebuild.

I'll differ a bit by saying a main shaft bearing will make noise while the car is sitting still, idling, in neutral and the clutch is engaged. Push the clutch in and the noise stops (main shaft quits spinning)

I would take off the fan belt and loosen the clutch cable and run the engine with it in neutral. That will eliminate a few items and you can see if the noise is still present or not.

Typically the mainshaft bearing that goes bad doesn't make noise at first in idle. I'd be careful forcing it to the transaxle, it might be a expensive test and replace with no positive results.

If the rear wheels of the car aren't moving, the CV's, pinion shaft (bottom half of the trans) aren't moving either.

If the trans is in gear and the rear wheels aren't moving, neither in the top half of the transaxle. The problem here is that you need toput your foot on the clutch, which presses the throw out bearing into the pressure plate and moves the crank forward. So some engine noises can be eliminated by pushing on the clutch pedal, making you think it's the trans or clutch when the motor has an extra variable to it. (I'd pull and push on your crank pulley to see if it has a lot of movement.)

Any sound clip of bad pinion and mainshaft bearing? I listed to Muir’s but they don’t seem very clear....

Before I replaced my main shaft bearing it sorta sounded like a road race car. Or running in reverse. I sorta thought it sounded cool. But it wasn’t cool.
Wasn’t too bad a job to replace, I marked all the shifter fork positions with an engraving tool, must’ve got lucky, but it shifts smooth and no more whine. Here’s the bearing.

Dude if it's making noise then it is going to have to be fixed. As I said before when the mainshaft bearings or the pinion bearing wears out it is time to rebuild the entire gearbox and changing the gear oil isn't going to fix it.
