The bottom of my front right quarter was rusting through around the body line right were the first fender nut is. I have a patch panel coming for that spot, but am on the fence between cutting before the rain gutter or opening it up at the bottom to fit in the edge of the new patch. What are the upsides of both?

That's a pretty common area for rust as it gets peppered by the wash off the front tire. The bottom of that area attaches to the front rocker channel at the bottom. Just behind that first fender nut is the defroster tube running up to the windshield. If you stay in front of that first fender nut, you'll avoid the defroster tube as I did. It will also depend on what shape your front rocker channel is in weather you have something to weld the new panel onto.

I'm planning on having to do the heater channels any since moisture got under the old rubberized undercoating that was on them and rotted the bottoms out in places. Sounds like I should wait until I cut those out to also do this.

Plus the worst part is right below the fender nut. I wish it was all under the fender and I wouldn't even be sweating it.
