Well, here's an interesting twist...

I put the original shims back in (3 x 0.0095") along with a new flywheel o-ring and new oil seal. Once I filed down the gland nut I was able to use the torque tool on it and tightened it to spec (230 ft-lbs). I now can not feel any freeplay in the flywheel. I wonder if the gland nut was never torqued down properly. It would be understandable since somebody had used a chisel to loosen it before.

OK, I get what you are saying, but if the flywheel didn't get pulled all the way down from the pin sticking out, then you would have had a bunch of endplay too. Earlier in your post, you mention that the endplay was gone.

After responses here and me thinking more about it, here's what I think happened.
1. I didn't fully insert the Main Seal due to the dowel pin sticking out and my installation tool bottoming out on it. I SHOULD HAVE NOTICED!
2. When I installed the flywheel I would have thought that would have pushed the seal at least flush, but I think the dowel pin may have hung up on the flywheel too. I use the Berg torque multiplier, so I know it was torqued correctly. The seal sticking out probably eliminated the freeplay.

Live and learn. I was lucky I only drove it about 1/4 mi. If I would have gone further without noticing the oil loss the engine would have seized. Luckily it was only down to the bottom dipstick line. I did see the oil pressure light flashing when it idled...
