I have three wires under the rear seat behind the battery, two of which I question where they go.

Looks like it comes out of the main wiring harness.

1. Brown with white or blue stripes - grounded to pan in front of battery

2. Brown - connected to a tab that looks like it should go to a ground but not hooked up to anything, hanging loose

3. Yellow with Orange - looks like someone pulled too hard on it and ripped it out.

They lead back to the diagnostic plug in the engine bay. All part of the defunct diagnostic system. No longer pertinent.

They hookup to a VW proprietary battery that is no longer produced. One wire checked the electrolyte level. The other 2 checked for grounds at different points.

Just tape them off neatly and if you ever have the chance and feel the need you can remove them entirely. You can find them on the below drawing looking for the smallish circles with the numbers in them, the three wires you mention are shown on current track #23, while the diagnostic plug itself shows in current track #51 without showing most of the wires.

The only diagnostic wires you need to be concerned about are the "+" wire hooked to the #30 post on the starter solenoid and the #13 wire hooked to the #1 terminal on the coil. If either of those are still connected, I would disconnect them and tape them off as they could potentially cause problems.
