Std/std Cranks? yes and unfortunately lots of these cranks were ground not because they needed it but because someone want to sell a crank regrind.

That's pretty good. That shouldn't affect setting end play at all.

So what is the maximum acceptable run out with the fly wheel bolted on to the crank? Also where on the fly wheel are you taking the run out measurement from?

max-acceptable? That's quite subjective, for shoot the moon type stuff like rare cranks.

It says in the manual what the specification is, for OE service, and it's fairly lax

I'd like to see below .003 at the pressure plate, below .004 at the ring gear, below .002 at the friction surface, below .0015 at the rear seal, below .005 at the OD and backside, below .0005 at the thrust face
As what I would say as a NEW limit.
It could be twice that and function fine, but when machining the parts this is what I would shoot for, or better.
