Issue #1:
I got a pretty nasty run in my fresh clear coat and I managed to accidently get down to basecoat and even some faint sealer while working up through the grits: 400-1200. What would be the proper way to fix this, scuff area with 400-600, then a quick squirt of base color and then re-clear the area?
Issue #2:
Somehow I managed to miss these rather obnoxious pin/potholes near a lower door corner!! Is it worth the headache to try and fix them or should I just chalk it up to a learning experience and move on?

For issue #1, I don't try and sand runs down any more. I bought one of those metal things and just shave them down. Once you learn how they work its pretty slick. I think your plan should work, its what I would do. As long as you rough up the area so the new paint has some "teeth" to hang on to. Otherwise it will peel later.
Issue #2, depends on what kind of end result you desire. Daily driver? How many pin holes do you have? _________________ 1968 Beetle torn apart again

| For issue #1 bomberbobs advice is good. If you have one of the small touch up guns it makes it easier. For item#2 I would leave it as is as part of the cars " character". |

I wish I had some great tips to help but I SUCK at paint corrections. I always ended up sanding the entire panel, some base, then re shooting clear. I would never fix my mistakes (I made TONS of them!) and always just ended up making them worse.
I can say that a nice guide coat before blocking goes a long way towards seeing those pinholes. |
