Maybe you can use some type of alignment jig.

I actually made one out of tongue depressors and hot glue, and it works a lot better than when I freehanded it, but obviously needs tweaking.

I would make one out of a solid piece of wood and cut a groove down the middle the size of your stamps. If that works you can make a metal one so that they can't move around as much.
You could also try the other way. Find something that will hold all of the stamps evenly and press them all down at the same time.
