Your drain tubes are probably clogged with leaf litter and other debris. There are two clear plastic tubes that are in the rear corners of the hollow space that the sunroof retracts back into. Those tubes exit the hollow space and empty into the rear side vent space behind the black vent grills at the rear sides of the van. Take off the vent grills (two screws I think) and you should see the tubes at the top. You need to stick something in there that's hard but a little bit flexible and goes all the way into the hollow space in the roof of the van. I would park the van facing up a bit and open the sunroof a foot or so. After you poked the two tubes you can run a hose on low pressure past the gap between the sunroof and the roof and get water to flow down the tubes; this will clean out the tubes. You may need to unclog it again on one or both sides but it's random. Once you're sure the tubes are fully clear I would turn up the hose a little bit to run more water into the rear cavity making sure nothing is still sitting there waiting to clog up again.

You should probably be all right after this.

Let us know what happens....

Be careful, though! I'm not sure how they are on the Vanagon, but on my Mustang, I found that someone had done a cleaning, but had actually pushed the tubing right off the nipple at the sunroof end. I had to pull out some headliner to fix that.

Actually, there are 4. One at each corner. The fronts drain thru a metal tube welded inside the B pillar and exiting at the bottom of the B pillar. I just blast em with air.
The seals do not actually seal out the water. They stop some of it. What gets thru goes onto the tray which is what the hoses are hooked to. apparently few people know this, judging from how many sunroofs I see totally sealed off to not function.
