With #1 at TDC, the slot in the drive pinion doesn't point left/right as it should but instead is rotated clockwise about another 60 degrees. What are the consequences? Does to drive shaft need to be removed and reinstalled correctly or does it even matter?

Leave it, just rotate the distributor to match. As long and the condenser doesn't hit the fuel pumps... it's fine.
