I am in the middle of redoing my PO’s electrical system which was, like a lot of things on the van, completely hacked together and consisting of no less than 4 separate fuse blocks.

I removed the previous FLA batteries under the seat where the heater used to be and found a lot of rust. I can’t tell if it’s from the (once existent) heater leaking, or battery acid.

How should I treat this? Should I pull the floor board under the bench? (And if so — how?)

It would indeed be best to explore around. At least remove the sound deadener from the floor, and peel back some on the firewall to see if rust has crept underneath.
It would indeed be best to remove the floor to.
